Carlinhos netted Sao Paulo's only goal in the 70th minute.
The result came less than three days after Corinthians secured their sixth top-flight title following a 1-1 draw with Vasco da Gama.
Despite Sunday's loss, Sao Paulo remained in fourth position, above Internacional on goal difference.
Meanwhile in Rio de Janeiro, four-time champions Fluminense guaranteed their place in Brazil's top division next year with a 3-1 victory over Avai.
Former Brazil striker Fred scored just his ninth goal of the campaign while Osvaldo and Gum were also on target for the hosts.
