Arcandra Tahar, who became minister of energy and mineral resources last month, was sacked following a dispute over his citizenship.
Under Indonesian law, Cabinet ministers must hold Indonesian citizenship.
State Secretary Pratikno announced today that Jokowi made the decision after receiving information from various sources about Tahar's citizenship.
Pratikno, who uses one name, said the president named the current coordinating minister for maritime affairs, Luhut Binsar Pandjaitan, as acting energy minister until a new one is named.
Arcandra spent more than 20 years in the US and reportedly has both US and Indonesian passports.
