Osotimehin passed away suddenly at his home Sunday evening, said a statement from UNFPA.
UN Secretary-General Antonio Guterres praised Osotimehin as a strong advocate for the health of women and girls worldwide.
"The world has lost a great champion of health and well- being for all," he said.
Osotimehin led the UNFPA, which provides reproductive health and birth control services in more than 150 countries, since 2011 and held the rank of UN under-secretary-general.
"Dr Babatunde's calm yet ardent efforts helped families get the sexual and reproductive health services they need."
A trained physician, Osotimehim also served as minister of health in Nigeria and led the national AIDS agency.
