"My heartfelt condolences to legend Mr Rajesh Khanna. I pray almighty to rest his soul in peace," the veteran Tamil star said in a brief message.
Karunanidhi sent a telegram to the family of Khanna condoling the actor's death, a party release here said.
The "original superstar" of Hindi cinema, Khanna, died at his home in Mumbai.
